Why is it that San Francisco BART subway operators are allowed to jam cell service, but I can't jam a 15 ft radius around the reference desk?

Because no jamming was taking place. Cell signals are not able to penetrate into the subway. For there to be cell service in the tunnels antennas/repeaters were installed. The phone system was not jammed it was shut off.
That's a whole other angle to rulemaking
The Commission made an inquiry request in the context of a general docket relative to entities like BART potentially doing what BART wanted to do. Comments are due in to the Commission in a couple weeks. Jamming is explicitly ruled out in the inquiry but the selective shut down of electronic communications networks is still a bit worrisome.
faraday cage
Install a faraday cage around any areas you want to be cell phone free zones. There are even paints that can do this (Google: faraday cage paint) though door ways and windows could be a problem.
